The San Joaquin River originates in the Sierra Nevada mountains and flows west through the Central Valley of California. It empties into the Sacramento River near the city of Stockton, and then flows through the Sacramento-San Joaquin River Delta before reaching the San Francisco Bay.
While the San Joaquin River's water eventually reaches the San Francisco Bay, the river itself does not flow directly through the city of San Francisco.
